Innocent Allure is exclusive to the Faux-Cow version of the Treatment, which can also grant Perma-Cute. It will boost your Sexiness and stagger enemies on a successful Tease attack, though it does nothing to your actual appearance. Both TFs will TF you towards a femboy (facially and otherwise), though the Treatment won't remove any vaginas present.
No they aren't, but most versions have their own set of mental changes, and only the Cow and Cum-Cow variants feature Intelligence loss. The Faux-Cow variant actually has the least drastic mental changes, and most of the ones that aren't shared with all/most other Treatment variants are optional (requiring being filled with cum after 125 hours into the Treatment).
Lactation will eventually wind down on its own if you go long enough without being milked or pregnant, unless certain conditions are met that are hard to obtain without specifically going for them. For TF-based stopping, Uthra+ when applied to breasts is best, since the other two lactation-stopping TFs (Amber Seed and Mino Charge) are also racial TFs (all three will also reduce breast size).
I think Twink-Ease is a good start towards going for a cute look, you'll just have to shrink your hip and butt sizes a bit and switch your genitals back after getting everything you can from it (especially the Smooth skin flag). For a more feminine cute, also raise your Femininity closer to 60 (shows as 20% Femininity in the Codex) and maybe increase your breast size to A- or B-cups; if you wind up with Perma-Cute, you can remove it by taking 5 or more doses of Estrobloom in a short time period. I also think that Flexibility and Limber could go well with a non-short cute appearance, though they're optional.Any ideas for perks or tfs to make her cuter?
The Treatment is a one-off (type chosen with a weighted random system), lasts 7 days and gives +4 Taint at the end.
If you're willing to use the Save Editor*, Perma Cute can be set to keep any Femininity you want. You can also edit the Perk description (but not the name).

Nothing suggested so far should reset your Incubation Speed (or Fertility). For Incubation Speed, I'd recommend Laquine Ears instead. They're finicky, but you can get up to 1000% with no Taint. You only need 1 if you're patient enough to save-scum (save right before a change: 19/14/9/4 hours remaining) and they can be removed under the Appearance screen if there are fewer than 5 minutes remaining, so you don't even need to have Lapine Ears if you don't want to.
The latter option also requires a Nice personality. Do note that they're both slow stat gains, meaning they get less effective the higher your Intelligence is.
Yes, though as Theron said, you could use a save editor to change the Femininity range you're locked into: the first value of the perk is your minimum Femininity, the second is your maximum (both default to 40). However, your facial appearance will still be described as 'boyish' regardless.
Fertility Speed Modifier can't be decreased by any means, so you don't have to worry about that.
So long as you don't max out Taint, it will naturally decrease by 1 every three days you go without gaining Taint.
The nice thing about Syri is you can just hold 1 (if she hasn't moved to Uveto yet) to max out Intelligence, so long as you don't mind telling her you're into Sci-Fi. If she has moved to Uveto, you need to finish her Quest first (I think), then Books is it's own conversation topic, so you can't just hold 1 anymore. That said, the scene where she automatically meets you at your ship when you land on Mhen'ga is random and can be avoided, thereby avoiding her moving to Uveto until you're ready.
Given that the Zaika are heavily into Cybernetics, I wonder how that would work out. You might be the only 'natural' Zaika left (aside from the extremely poor who can't afford Cybernetics, anyway).
