Funny thing is that incest doesn't inherently lead to defects. It's only when having two copies of the same bad recessive gene that it leads to defects. Which admitttedly has a high chance of happening between family members regardless, but if your genes are "pure" as in none of your genes are the bad recessive kind that leads to defects if you had two of them then it's pretty much just a nature-born derivative of cloning.
If you want to look at incest gone relatively okay then look at cheetahs. Each and every single one of them is so closely related and have so little genetic variability between them due to prolonged periods of inbreeding that you wouldn't be that far of from just calling them imperfect clones.
Only question that remains is if it is possible in the TiTSverse to impregnate yourself, then would things like the microsurgeons take care of any defects your offspring would have if you had some bad recessive genes and managed to do so?
I imagine the genes for the non-natural set would be based as closely as possible on the user's genes while still being natural for their species; so, if a human female became a herm, her testes would produce sperm that has her X chromosome, but also sperm that has a Y chromosome created for that purpose, and if a human male became a herm, his ovaries would only produce ova that contain his X chromosome. In any case, the genes that don't differ between the sexes remain the same.I mean... if your character has two sets of genitals (one male and one female) and one is due to a TF, wouldn't the gonads for the set generated by the TF be only loosely based on the user's genetics ? The microsurgeons are already substituting for the user's immune system, so the TF's wouldn't actually change the user's genes much or at all. If this is the case, a child was born, it would be the same original species as the character

Personally, I hope it's the other way around. I've nothing against having incest (of which selfcest is arguably the most extreme form) in TiTS, I just draw the line at reproductive incest due to its restriction of genetic diversity and high potential for leading to defects (which are the whole reasons the incest taboo exists in the first place). At least, that's how I'd do it to keep things simple while avoiding any complications that could arise from non-standard gamete genetics.
As for the last part, it's the same as if any two people of the same 'species' had kids. If that 'species' is not a hybrid, then obviously the kids would be of the same species; however, if that 'species' is a hybrid, then due to genetic recombination and random chromosome assignment, the kids could be the same hybrid, or they could lean more towards one of the races that make up the hybrid. For example, if two half-human half-ausars had kids (or if a half-ausar Steele somehow impregnated themself), each of those kids could be fully human, fully ausar or anything in between, though the most likely outcome is still 50-50 with larger differences being progressively less likely.

That would still be true on average; the kids would always be half-human and the remaining half would be split between ausar and kaithrit, with half each being most likely (for a total of two quarters), and there's nothing that would cause one set of genes to be more likely to be inherited than the other, so for each n% ausar (50-n)% kaithrit, the opposite (50-n)% ausar n% kaithrit would be equally likely. There's also a chance the kids could be fully half-ausar or fully half-kaithrit, but that's an extremely small chance.I always thought it in this way, eg.
