I have done to mission to Turn Doctor Badger into a bimbo. Is this the reason that I cannot access Dr. Badger's shop?
I can't buy/sell anything from/to Doctor Badger.

I don't mean the following in a rude tone, I mean it in a playfully chastising tone, I say this because the tone would be impossible to know otherwise as it's just text. That is correct, and every time you visit her it literally says "You’re pretty sure that her abilities as an inventor have changed substantially. Given that you suspect she earlier made all the illegal drugs and equipment she sold herself, you doubt you’ll be able to buy anything further from her. But hey, that’s not what a bimbo is for anyway, right?"
Since this is a text-based game ya may want to start reading the text a bit more closely, it even often gives you hints or outright tells you how to beat tough enemies if you have trouble and even hints at or tells you about any undesired pregnancies, transformations, bad ends, or changes in a character/services rendered aaand, from what I've noticed, doesn't always do so in bold text. :3

So Bimbo Badger can still be used to Uplift Pexiga? Currently doing some questing clean up before continuing main quest any further (Third Probe xD) but deciding if I needa Uplift Pex before taking care of Badger.
Yes, the Pexiga can be uplifted no matter what state Badger is in; normal (for her anyway), bimbo, or in prison, it doesn't matter.
She doesn't, you figure things out on your own I assume. I haven't done that route myself to know exactly how it works.
Ah. Not sure why all that equipment wasn't confiscated, but whatever. Do you lose intelligence on that mission irregardless of Badger's state?
