You should be able to convert your saves to Java with the 'Export' or 'Convert File' functions in the Flash version. Make sure you use 0.8.160.

Personally, I think the bonus damage from Aimed Shot makes base weapon damage irrelevant. I also prioritize Shields because Shields come back after each fight, minimizing actual attrition.
