Have not gotten any transformations while i started the game as an Wyld Elf (only the eye transformation from the Kasyrra Halloween event), yet after getting five equine transformations it wrongly recongnised the champion as an bovine instead of an equine.
Took the 'ass (But)', 'ear (Head)', 'leg (Limbs)', 'vagina (Pussy)' and 'tail (Tail)' transformations.
Current version.

I have a feeling its because you have more Minotaur traits than Marefolk ones.

Having an equine cock, vagina, and ass type is also part of the Minotaur race, so it could be that.

If you can post your save, I'll be made more certain.
Than i would have two equine/bovine transformations (ass, vagina) and three soley equine (ear, leg, tail).
Probably when counting between equine/bovine features the cock, vagina and ass would count as neutrals if there were any other none neutrals equine/bovine types, and let those none neutrals be the deciding factores (just a little bit of extra code after the already existing one just to differentiate bovine champions from equine ones).

I don't know for sure... But I'd pretty much bet money the problem is because (judging by your limited description) you still have a humanoid/elven face, and/or an unfurred body. Because, speaking in the most generic/basic terms: hooved legs + animal pussy + animal tail + animal ears + human face + human skin = Minotaur (southern female, anyways).

If you were to get an equine face transformation, and/or an equine fur transformation, you should be counted as Marefolk. As it is it's simply one of those borderline type situations where hybrids/halfsies simply fall through the cracks, sometimes into truly odd-seeming racial determinations like this one.

You're assuming though that the race-determination system always works on specifics, when, at least from my experience, it more often goes off more generic types of transformations (as in the "math" equation in my previous post), depending at most one or two very specific traits to sway intermediate cases one way or another.

For example, from my own attempts a long while back to make a half-lupine champ (think like Berwyn): You can have lupine ears, tail, arms, and legs (but human face and fur-less body)... and unless you also have a lupine dick (or at least certainly not a human one, I don't remember exactly), the game will identify you as a... Taeleer. Because: furry animal legs + furry animal arms + furry ears + furry tail + human face + human body + human dick = Taeleer.

Same thing with a harpy-champ I once made. You can have literally every single possible harpy transformation (save one), but if you don't have a pussy the game will never identify you as a harpy (you'll be called an elf, as I recall).

It becomes a bit of an soup if having types of transformations from different transformative items (wich most types have specific written differences) being part of one or a small number of other pools, so probably what you described still happens or could already have been fixed.
I currently have a minotaur champion that only has minotaur horns, ears and tail (base was an Wyld Elf) and counts as an bovine.
What the moderator explained above (you also mention the same thing) is that some have shared pools, wich is what is happening to my supposed equine champion.
Yet what i wrote back aswell even though there are some that have shared pools i had other body parts (equine) that were not, wich were more in quantity in relation to the shared ones. So in theory it should have been recognised as being an equine and not an bovine.
Probably the starting races are base types wich can easily be changed (change the description of being identified as an specific race) by none base type transformations, dunno.
