Is this character a Mercenary? The discrepancy might be Iron Will. If you still have the original save, try loading it in the old Save Editor. Also: Resolve.

You could probably reset the flags with the Console (F12). flags["NAME_OF_FLAG"] = value but that's probably more trouble than it's worth. If you do want to reset the flags, look in the Source code. Flash and old, but the syntax is still valid.
