I didn't play for a long time, but I think I completed the shrine thingy when I last played. I can't at least find it anywhere in the Old Forest. I think it's possible I just didn't pick up the Amber Orb. Any way to get Kiyoko now? I really don't want to start all over again but I want her.

If you can't find the Amulet of Transference/Union, then yes. You're screwed and have to restart.
