While I have Suit of Gray Goo Armor in my inventory, Nova acts like I have taken her out when I put anything inside ship storage and click Accept.

Hopefully fixed for the next release.
The gray goo armor should now track when she is placed or removed from storage with a flag. If she is already stored when you load your file, you may need to remove her and replace her in the storage to properly set the flag.
